Waffle House is just being smart here. It would be very very easy to call up the credit card company and tell them that the huge tip was clearly a mistake and you refuse to pay it. Then Waffle House, having already given out the cash of the tip, is in turn screwed out of the money by the credit card company. It's a reasonable concern considering the usual class of people the eat regularly at Waffle House.
If you want to leave a crazy-big tip and a place like Waffle House, bring cash.
