SHIELD had this massive compound/headquarters/lab/dish array somewhere out in a desert, and they had a self-destruct to keep their sooper-seekrit cube from getting stolen and in enemy hands, and Fury pushed the self-destruct button and wiped out their massive, expensive compound and the cube still got away.

You have to admit that such a craft would be pretty intimidating.

You don't think a flying aircraft carrier would be an intimidating sight?
Although, in the books they're not actual aircraft carriers. They do house aircraft, but they aren't sea worthy.
Think of it as an Imperial Cruiser, only not in space.
Years ago they went into the "why" behind the concept, and it had something to do with a moving command center, and the ability for this army to have a quick response to any situation on the globe. It also was pointed out that SHIELD wasn't stationed in any specific country, which was important to the writers.
What's funnier is that up until recently, and I think very recently, the helicarriers, as they're called, were drawn with actual helicopter propellers above them. Most designs were four separate propellers, but I remember some drawings that had mini-propellers scattered about on the carrier as well.
Artists are not engineers.
