So Mystique disguises herself as Wolverine, and gets into the Alkalai Lake complex. Stryker immediately recognizes it is not the real Wolverine, in spite of a perfect disguise.
Will it be revealed that Stryker is a mutant?
They almost set this up at one point when they told Iceman's parents that the mutant gene comes from the father. Stryker has a mutant son.
X2 Observation
Stryker spent a lot of time with Logan in the old days. He was in charge of the treatment to fuse the adamantium to Wolverine's entire skeleton, so he knew every inch of Wolverine's body. I'm not sure if he worked with Wolverine & Sabretooth or noe.
He probably didn't recognize Mystique for who she was, just that it wasn't Wolverine. Maybe the look in Wolverine/Mystique's eyes wasn't exactly right (not enough hate or fear), or she didn't have the mannerisms down right, or she forgot a physical feature that Stryker noticed.

I didn't follow the comics by the time the character he's based on showed up, so I have no idea.
