It does come from the same root as giant, but then giga as a prefix originated from germany where it is pronounced with a hard g (like giggle), so both cases can be made with argument from antiquity. The US National Bureau of Standards declared fifty years ago that it's pronounced jigga. Most people say giga. At this point either one is legit.
