I suspect that enough of the AoS fans will b e saying WTF? in Avengers 2 that they will have to address it.

Changing the rules of the shared Marvel universe now would be a mistake of DC proportions.

Most likely this is about the movie franchise folks not wanting to have to let the TV franchise folks dictate story to them. There's a lot more TV per year than movie, after all.
But I doubt they'll actually fork the entire story. The show will still reference the movies in order to sell movie tickets, and eventually they'll want to have an Avenger or two make a cameo on the show and will have to acknowledge that Coulson is still alive in the movies as well, just hidden away.

Josh Whedon does Avengers. There is much excitement and celebration. Josh Whedon then then goes to Disney and ABC and convinces them to do an Agents of SHIELD series of which he's an executive producer where he resurrects a character he killed off from the Marvel/Disney movies. Josh Whedon makes Avengers 2 and doesn't follow his own story line from the TV series because he doesn't want to have to take time to explain that to the movie audience that hasn't watched the TV show.
It'll settle easier if they give a nod to the TV series in some way. Kind of a "Yeah, there's more going on over here, but we can't get into that right now" thing.

Coulson comes from stage left and takes out a robot behind the group that no one saw. They all look at Cooulson in shock.
Coulson: "Long story." *smirk*
Battle sweeps them apart again.

This week's Agents of SHIELD totally led in to the new movie... there was even a part when Coulson was educating a frenemy and dropped some knowledge on him, saw the shock, and said, "Oops, spoiler alert" to him like a smartass. But they are heading to the eastern European Hydra compound... the one we've seen in trailers? And Coulson said, "Time to contact The Avengers" in relation to a thing.
Seems to me the universes are still linked.

All the universes ARE linked, they're just ducking the Colston thing, and that's Wheadon's call. Apparently, the Marvel folks do NOT agree with him on the issue.

Liked it.
I like how unbalanced Ultron was.
Catt said, "Not as good as the first one," but it is a different movie than the first one..... I think this one is beginning to deal with the fact that people stop liking heroes when their dinners get interrupted or they get killed by the super villains who counter the super heroes. This was hinted at in this movie... I think things are going to get a lot darker in the future.
